The short answer
If April is the prettiest month and May the easiest, October is the most dependable. Typhoon season fades in the first week, humidity is gone, and what follows is four weeks of dry, clear, 20-degree weather with Fuji visible more often than at any other time.
Autumn colour works from the top down: Hokkaido and the Japan Alps in the first half of the month, Nikko and Kanazawa late, Kyoto not until November. Early October is the value window; the last ten days already price like the peak.

Peak mountain colour in mid-October, with clear air and cold nights.
Kanazawa
Gardens turning, crab season opening in November's shadow, and far fewer visitors than Kyoto.
Tokyo
The city's best month — dry, bright and comfortable from morning to night.
