Hakone is the classic answer — volcanic springs 90 minutes from Tokyo, and the highest concentration of rooms with their own bath. Kanazawa and the Hokuriku coast run quieter and colder. Kyoto's private baths are mostly machiya houses plumbed to hot spring water rather than a natural source, which is worth knowing before you book.
Niseko and Hakuba pair a private bath with snow, which is why their January and February rates sit at the year's peak.
A private bath removes the tattoo restriction that still applies at many communal onsen. Wash and rinse fully before entering, no soap in the water, no swimwear. Bath water is not drained between uses within a household unless the house says otherwise.
Late autumn and midwinter are the point of an onsen — cold air, hot water. Avoid Golden Week (late April to early May), Obon (mid-August) and New Year if you want availability rather than a scramble; those are the three weeks Japan books out.
